If you have both Site Administrator role (can edit all settings in any department) and Department Administrator role (edit only your department), prior to version 4.0 you would see two menus:
This was confusing to some users and unnecessary - if you have Site Setup permission you can already do more than Department Setup gives you.
Now, with version 4.0, users with both permissions will only see the Site Setup menu:
